The body shop said they want to paint as little of the car as possible, but they are going to paint the complete boot lid and try to blend the qaurter panel.

Yep - the less colour they put on the car, the less chance of a mis-match, so they will cover the scratch, and thats its it, no more colour on the rest of the panel. Boost lid slightly different as your always looking at it from a different angle to the rest of the car
